I have my entire sample library in flac, and there seems to be some issues with loading those in sunvox. Short files are loaded several times after each other, so that when I press E6 I hear the sound three or four (or something) times, like it loops. Looking at the waveform, it's simply loaded several times after each other.
Here are a sample that shows the problem in flac, the wav is working just fine:

NB: I'm running linux (ubuntu 12.10).
I believe the following output to the terminal from which sunvox is started is relevant (this happens when loading the flac file):
