I don't know how I overlooked this. I saw these controls, and just didn't piece it together in my head... so in case you're like me, here's how it works.
For the LFO module, the phase slider doesn't just shift relative to wherever it was, it "sets" the phase to that position. Which means you can just use set the phase at the start of a pattern, and then it will always be in sync.
Similarly, the impulse on the filter sets the cutoff frequency. I admit I previously had no idea what this control did. Combined with the Filter's own LFO phase control, you can also sync the filter's LFO.
Felt pretty stupid when I figured this out. I must admit I have abandoned several songs because I had an idea but thought I couldn't sync the LFO's.

COrrect me if I am wrong, but I don't believe that the "set phase" slider syncs the lfo. What it does, is start the LFO's cycle at a certain point within the waveform.

Yeah, but if you set it to a certain point in the pattern editor at the start of a pattern, then it will always start from that point, thus syncing it.
