Modules like the generator can accept a pitch input and an audio input for frequency modulation. The modulator allows several audio inputs.
Is there any way to enable either or both of these features in a metamodule?

short answer: no.
In theory you could split the audio signal (L+R) and use them for different purposes in your metamodule (similar to how mono vocoders usually work).
In the end I think you want to add custom controllers to your metamodule (which are linked to module-parameters inside your metamodule) to be able to control them outside your metamodule using sound2ctl-modules etc.
